Keeping Acid Lines in time

So I've been struggling lately with keeping my acid synths in time with whatever dance music I'm working on.

It seems as though every time I implement the famous high resonance filter movement into a track (particularly with 16th note sequences), the decay rate ends up effecting the rhythmic qualities to a severe amount. I understand why this happens, but does anyone know the best way to counter it?
I've tried Ableton's delay parameter (in the mixer section) but surely there has to be a better way.

It's the same thing with extending the decay time through automation, it sounds so nice in solo but as soon as it's incorporated into a track it just sounds like a mess. Any help would be greatly appreciated xx
